Alpha diversity indices—(a) Shannon Index, (b) Inverse Simpson’s Index and (c) Evenness were calculated using the R package otuSummary. Wilcoxon rank-sum test was conducted to determine significant differences in alpha diversity between conditions with BH multiple test correction. (d) Beta diversity was assessed using Bray-Curtis dissimilarity and visualised in a PCoA plot. PERMANOVA and pairwise comparisons (using the R package pairwiseAdonis) were conducted to determine the statistical significance in beta diversity between conditions with BH multiple test correction.
